i believe so because scepter says exile instant and you can copy it. you should be fine.

so even though it has the Phyrexian Mana in the top right hand corner it wont matter?

yeah, i believe so. but i may be wrong. the phyrexian symbol just gives you another means to pay for it instead of its original cost, which in this case would be a swamp.

From the comprehensive rules:

107.4f A Phyrexian mana symbol represents a cost that can be paid either with one mana of its color
or by paying 2 life.
Example: {W/P}{W/P} can be paid by spending {W}{W}, by spending {W} and paying 2
life, or by paying 4 life.

The value of any Phyrexian mana symbol is still only one mana, it just has a built-in alternate cost you may pay. It will work on Isochron Scepter.
