Sorry friend, but you would need to activate regeneration for each of your creatres as many times as you use Pestilence. This is because the damage is dealt on separate events and regeneration saves a creaure only from one of such event.

There is a much better way to use Pestilence, and a theme deck was made from it. Have creatures with Protection from Black, and it will not hurt them, therefore you can keep using it without loosing units. There is also a card that makes a creature you control take your damage. Have that creature be protection from black, and you won't take damage either.
