Official ruling on Etrata has been made that states "If Etrata leaves the battlefield while its triggered ability is on the stack, it remains in its new zone and Etrata’s owner shuffles their library.". Source: https://gatherer.wizards.com/pages/card/Details.aspx?multiverseid=452920

Official ruling on ninjutsu has been made that states "The ninjutsu ability can be activated during the declare blockers step, combat damage step, or end of combat step. If you wait until after the declare blockers step, because all combat damage is dealt at once, the Ninja won’t normally deal combat damage.". Source: https://gatherer.wizards.com/Pages/Card/Details.aspx?multiverseid=464153

Given those rulings, you declare ninjutsu after Etrata has dealt damage, but before her effect on the stack resolves. Doing so sends her to a new zone (your hand), after she exiles opponent's creature, but before she would've gone to the deck. You still shuffle deck as normal though.

So you are saying, that if you declare ninjutsu after etrata deals damage...you get to exile a creature (since it dealt damage), and then it goes back to your hand?

Yes, so long as you ninjutsu while her effect is on the stack still. Each of her effects happen in order. Combat damage dealt -> Exile creature with hit counter -> See if they have 3 exiled creatures with hit counters -> Shuffle her into deck. By using ninjutsu at the right time, you remove her from the zone (in play) that she needs to be in for the shuffle into deck stage to happen. You then skip the sending her to deck part of that step since there's no longer a valid target in play for said effect to resolve.

So for clarification, the effect order is: Combat damage dealt -> Exile creature with hit counter -> See if they have 3 exiled creatures with hit counters -> Ninjutsu her back to hand to interrupt the stack -> Shuffle deck.
